And I've never watched Soul Eater, but I plan to sometime this summer... you can ask ray for the specifics on that one, since she's the one who decided to bring up Soul at all.
So let me explain how in the hell this would work. And this is purely in the universe of OA, so bear with me.
Miyuki is not who she seems to be. She's put up a guise of a fluffy, adorable young schoolgirl, but in reality, she is a cold-blooded sadist who will not hesitate to kill anyone who gets in her way when she is let off of her leash of high-class adorableness. She joined the Dark Dreams Agency purely on the chance that she will finally get to kill someone now that she does not have to hide her true intentions.
Meanwhile, Soul, after leaving the... frick I forget the initials for that place... is put under a manipulation spell by Medusa, so he unwillingly joins the agency as an assassin. So he is not there of his own accord primarily but the spell ultimately controls what he does. He does have feelings of regret and betrayal, but the "ghost" of his former self pisses him off so much that soon he is bordering on the edge of insanity, truly not caring what he does now.
And so they meet in the agency. At first it's a nice friendship, but then it gets fluffier and fluffier until at the night of the one-time truce between the agents & assassins, Miyuki starts making her first real moves on him. Subtle ones, such as calling Soul "babe" and the occasional boyish slap on the arm, and Soul simply rolls with the punches and makes moves of his own.
So now they are a nice little couple and now that Soul doesn't give a crap about Maka (much to his former self's dismay), he's free to do whatever he wants with her.
Now that OA's slowed down, Ray and I haven't had much chance to roleplay with them, but we've made three oneshots centering around them and a few threads in which they flirt (hell, I even improvised a next-gen kid for them XD). So I consider it a respectable pairing.
